Is there any reason why my main battery couldnt be re-located into the box to the side, inside the engine compartment?

most oil burners have them in the engine compartment, so i dont see any reason why not,

As said stick it in there but make sure you make /fit a tray that is strong enough and that the battery can be secured in.

Tight fit... + as you have an Aircooled its going to restric airflow into the engine bay....

aren't the diesels on a sort of shelf that overhangs into the engine bay?
