If there's water in the fuel then you can bet it's in the filter, pump and carb.
You can clean a lot of it out.

I 'd had the tank out a few weeks ago to change the coolant pipes and theres a new filler neck on it - will check if the clamp is secure but now I remember that the breather pipe onto the filler neck was a bit of a loose fit……
Check the balance pipe and vapour tank hoses on top of the tank are properly connected. Sometimes not refitted correctly or fittings damaged after tank removal.

Will check the breather pipes etc again but I replaced the four to the overflow tanks and reused the balance pipe. All the white plastic Y fittings where fine.
Fitted new grommets all round too including filler neck but when I fitted the breather onto the filler neck it was quite a loose fit and I'd put a hose clamp on it but of course that will probably just crush the plastic pipe. Had forgotten all about it before water ingress was mentioned.
Still waiting for a choke pull down unit which is definitely faulty although it won't be letting in much air in with the restrictor in the pipe so doubt that will make much difference.
Put new gaskets on the carb base yesterday and while I had the carb off held it upside down so all the fuel ran out of the float chamber. Then I went for a 40 mile run and it was faultless, but as suggested probably because I'd emptied the water out of the float chamber!

Thought i would update this thread again after all the kind advice given.
I sealed the breather pipe onto the filler neck with self amalgamating tape, changed fuel filter and flushed out pump and fuel line to get rid of any water.
Put bottle of Wynns dry fuel in the tank (thanks for that tip) and all has been great since, so must have been water getting into the tank, through loose breather.
As a bonus replacing the faulty choke pull down means it/s much mrs drivable on choke.
