Leaking Pop Top

I am getting a lot of water inside at the back either side of the engine cover. The only thing I can put it down to is water is getting in between the pop top where it sits on the gutter. What is the best sealant to use to cure the problem.

You don't want to put any sealant on it, or you won't be able to open the roof!
What sort of a roof is it? Can't be a Westy type, as there's no hole in the roof at that point.
