Bubble trouble

Hello, sorry to jump on the thread but I'm currently doing a similar job and have already raked out the seams. They go much deeper than expected. What would you fill the seams with after vacant and prior to painting?

I'll take some photos tomorrow as the van is at my father in laws at the moment. I used a dremel type tool to rake out the seams. The rust seemed superficial and I completely stripped the interior of the van to check that it was not rusty on the inside. I'm now back to bare metal on the seams.
