miss fire at 50 mph

Hi all had a disaster over the weekend. changed a gearbox on my 2.0l Aircooled cu. when i took the airbox off i must of knocked off a pipe somewhere anyway this led me to changing plugs and leads and ive managed to get it running again now although something is not right. when im driving round the town its fine but as soon as i get to aroung 50-55 it starts missing and wont start idling right until i turn it off and leave it a few hours. my fuel guage is dodgy and could of got low on juice while we've been thrashing whilst trying to get it running. is it possible ive got some crap out the tank in my carbs or do you have any other suggestions

Yes, change the filter next to the tank (oh and check there aren't any more hidden away anywhere in an act of muppetry)
