Panel van inner rubbers

Afternoon All - now before I get a backlash of abuse I have searched the archive with some joy
, however, I will ask anyway.
I ripped out the old carpet lining from my van as it was knackered. It was tucked into the inside of the window seal. It revealed a gap which I am assuming shows it was a panel van originally. The inner lip has been butchered during conversion and in places does not exist - see photobucket links below. I have found a replacment seal on sealsdirect that I reckon would fit in places but not where the inner lip is missing. My other option is to pop out the window, replace the seal and tuck in the new lining as before however its Vantrim and 3-4mm thick so might not work.

I'm gonna throw it out there and see if anyone can give me some helpful advice if youve suffered a similar problem.
