Playing my ipod via cd player, help?

Im wondering if anyone can answer my question for me. ive recently bought and installed, successfully, a new radio/cd player and a new set of speakers in our T25. It all plays fine and has a superb sound. The player also has a jack point for playiing auxiliary things through it, eg, my ipod.
Now, Im am not in the least technically minded, playiing the ipod last night, it plays fine but it only comes out of one speaker and then you cannot hear a lot of the finer instruments/backing vocals etc. I tested the cd player to make sure one of the speakers had not become disconnected, cd's played fine as did the radio. Both speakers were active.
So why does the ipod music only come out of one speaker and is there something extra we should have wired up for this purpose. The manual doesnt mention anything really. Does anyone know how to get round this because its spoiling our musical entertaiment.
