what would be a good way to treat some rust bubbles on my drivers door?

take the door off and have it treated and resprayed

so a whole thorough repair is the way forward?

only way is to get rid of the rust completley then try vactan,lots of people rate it,never had to use it myself but will when starts to warm and dry up

I'd get a wire brush attachment on a drill and get it back to shiney metal, making sure you can get at it from inside as well, treat the metal with Vactan or suchlike and slap some filler on it. But then i am a self-confessed bodger.
