I am going to replace my roof clips this week the question is what would be the best way to fill the holes left by the old clips? Cheers.

Try this from Plastic padding...was recommended to me

MARINE FILLER

Plastic Padding Marine Filler is specifically designed for the marine environment. It fills and seals holes and cracks of any shape or size in GRP, steel, aluminium, wood etc.
It sets rock hard in ten minutes at room temperature, regardless of thickness, to form a permanent repair. With larger holes it is recommended that reinforcement sheet be used such as Plastic Padding Aluminium Mesh
No. 430442.

Marine Filler can be used above or below the water line, but should be protected with a recognised marine paint system below the water line. Should not be used on wood below the waterline. Can be sanded, machined, drilled etc., and painted with all known marine paint systems.
No. 430111 Junior Tube
No. 430113 Giant Tin

PS just remembered this one as well!

Plastic Padding GELCOAT FILLER

A specialist product for repairing holes and scratch marks on anything made from glassfibre including boats, caravans, cars, trailers, baths etc. Can also be used on tiles and similar surfaces. Available in white it can be worked to give a smooth finish and can be painted. Will even repair larger areas of damage when used with GRP matting.
No. 430110 Gelcoat Filler

Might be better as its White...like wot your roof is!
