CT sounds very very ill

Ok I've been having nothing but trouble recently with my hateful CT lump, now it was running okish before the crack seal popped on me. So I took engine out, removed clutch and flywheel to re-place the crack seal.
Since refitting it sounds like a bag of heavy hammers thimping around, I wouldn't say nails as its a deeper sound,
So out of interest by replacing the crank oil seal could I have accidently done anything to cause this? I can't see how I could have, but a second opinion woul dbe great.
I've removed the ht leads 1by1 and there is no real difference to the noise, so I've ruled out a lead/plug issue.
The only other symtoms are it doesn't like idling during warm up, fine when cold and fine when fully warm, and the last time I drive it when the cracnk seal wnet there was a faint miss fire on overrun, hence me checking the plugs again.
