Have you removed the plugs and spun the engines? also don't forget water in the fuel tanks, they will need a flush for the any sediment that might of found it's way in there.
Apart from that I would just put in new oil.

drain and refill tranny too. And flush brake and clutch fluid. Wash, clean and change all lubrication. I would repack wheel bearings, CVs, etc. Dirty water gets into everything meaning the dirt will dramatically shorten the life of everything it gets into.

Good Luck,

Lloyd

i would have thought the brake and clutch fluid should be ok as it's a sealed system ad the "header tank" is up above the dash.
good advice about cv joints etc tho

Well, it's kinda sealed. Every wheel has a cylinder or piston and they really aren't sealed any better then your CVs or wheel bearings. The rubber boots on them are not truely water proof. Make sure there's no moisture inside of these boots too. They sometimes freeze up under normal use above water.

Take a look at your brake fluid. I'll bet it's brown. New fluid is clear. Brake fluid absorbs moisture and starts rusting brake/clutch system from inside.
