Factory are recessed. Some conversion companies didn't bother to rust/water proof the holes after they'd cut them so the obvious rust problems occurred years later. They all rust in the end mind, nothing lasts forever

The factory ones are press cut and painted in the factory. The others are retro cut using a saw and (depending on conversion) rust proofed to varying degrees; some good, some not so good, and some not..
I don't think they're interchangeable

"Interchangeable" depends entirely on what size windows somebody cut a hole in a shiny new van to fit...

Not so, the factory seals are made to take the shape of the recess too whereas retro-fit were designed for completely flat steel. They're quite different and no, not interchangeable although you might get retro-fit to go in a factory recess, depending on what seal is used.

I was thinking more in terms of the glass.

Aye to that. I've never forgotten when one certain member (who shall remain nameless), cut the window hole way too big for the window they wanted to fit. Got over-excited I expect.
