gearbox mount question

guys, I've just swapped out a 5 speed and 1.6 na for a 4 speed with a 1.9 TDi, and I used the gearbox mount that came with the 4 speed
I bolted the gearbox mount to the holes that the 5 speed was bolted too but then found that I couldn't bolt the driveshafts on as one was too long whilst the other was far too short
I ended up having to use the 'other' bolt holes in the chassis which did the trick and the shafts now fit but I couldn't understand why I've had to do this
but I've just thought now that I'm home, could the mounts for the 4 speed and the 5 speed be slightly offset between each other, or maybe the 4 speed one might be a petrol one?
Your thoughts on this please
