Have you checked your battery voltage static, running at 1500rpm and then at 4000? The reason is that if your alternator is failing due to brush wear, Its voltage performance will decline with revs/demand. Low voltage can have bizarre manifestations. I cant say about flywheel thickness, but in the bell housing there is a cross shaft which throws the thrust bearing. When the fork arms wear down you get a very shallow pedal.
